PC slow startup after some time, why?

Hello guys, I have a problem. I pretty much built my self a new gaming rig. I have changed everything except my HDD and my DVD DRIVE. I am having this problem that after a while of using my PC, lets say after weeks… It suddenly starts to have really slow start-ups. I have to wait mins to normally use the computer after logging into windows. Sometimes the PC is running slow and for a PC with gb of ram, a K processor it should run flawlessly. Now I think the problem is the HDD. I have a GB Western Digital. Do any of you have any ideas? Even if I format my PC and re-install windows. I will happen again.

P.S. I even saw this problem when I watch movies through VLC or MPC… After a while of watching a movie, it just starts stuttering until I re-open it again or click PAUSE and PLAY again.
